In chapter #64, Naruto is working with the Leaf Village’s sensory unit to track down Boruto and Kawaki’s chakra. Kawaki fleed from the Uzumaki house so that he could fight Code by himself. He didn’t want to involve Naruto due to the recent loss of Kurama and all the strength that came with it.

Suddenly, Shikamaru appears. He tells Naruto that Code may likely have already tracked Kawaki down and ended his life. Shikamaru says he wants to go with Naruto into the ensuing conflict out of concern for the loss of Kurama’s power.

Sasuke has not returned from tracking down Code, and Sai is on Amado guard duty. Despite the mission being dangerous, Shikamaru wants to support Naruto.

Hinata then walks outside. She insists on helping in the fight as well, but Naruto brings up the potential tragedy of their daughter, Himawari, losing them both.

In order to convince Himawari that he’ll bring back Boruto and Kawaki safely, Naruto flashes into Sage Mode. He says “Of course, have you forgotten who your Dad is?”

So that’s the answer. Naruto uses Sage Mode in Boruto during his fight against Code. Sage Mode is his next-best option after losing the chakra powers of Kurama.
